There are different ways to run dungeons with Gilgamesh, following is the one I found the best for me. I'm currently using it for standard normal, hard, boss, hard boss, and also themed dungeons (some of them horde mode, others non-horde).

There are actually 4 versions of my build, where Weapon and Offhand change.

Speaking of the common elements:
Specialisation:
I'm currently using Zwei-Fencer because of horde dungeons, it's also good for ward bonus.
Alternatives can be: Ranger (HP and attack bonus, Arrowstorm 2 for horde), Cataphract (extra HP and ward regen)

Pet:
I'm using the Fey Chimera because of Berserk 1 and it also deals decent damage to enemies.

Gear:
2x of your best Band of Gods for orns, gold and exp
Lost Helmet and Court Jester's Outfit for orns and gold bonuses.
Arisen Avalon Leggings because they have both attack and ward.

Everything Godforged or as highly levelled as you can to have the max orns/gold bonus possible.
Adornments used in the gear are Jewel of Creation and Saturn Eyes, because of HP/Mana, Attack and Ward.
You may also try to use some broken or superior Ashen Pinion for ward and 4% crit. They have negative attack btw.

Amity that gives you orns bonus or accessory effectiveness. Any good amity that helps you clear your dungeons is fine too.

Build Variations

Speaking of the differences between the 4 versions:
A) Two-Handed version (with Trialing Axe)
B) Tank version with Questing Axe and Arisen Shield 
C) Gold farming version with Questing Axe and Fergus's Hammer (or alternatives)
D) Maxed Orns version with two Questing Axes

Where I normally use 2x Ashen Ruby adornments in the main weapon for Lifesteal, and Ferocious Eyes for Mana and Crit %.

Strengths of each of these:
A: High orns and gold bonus, lot of adornments slots. Strong attack, especially when  Zwei-Fencer .
B: Lot of ward, helps with survivability. Immune to curse from Mimic's Mischief.
C: Offhand from Clurichauns event gives a lot of extra ward. I'm currently using the best one I got in terms of ward%. 
D: Highest orns gain, good amount of attack and crit. Low survivability.

I normally switch between these based on occasions/feelings. I also often have one of these pieces replaced with something I want to Godforge, so the I adjust the others to have decent stats.

Stats I normally try to have:
  • at least 1k mana
  • at least 40k ward
  • highest attack possible (4k+ normally)
  • highest crit % possible

​Skills and Rotation

Main rotation when starting a dungeon is: 
  • Buffing - Ward of Ortanite, Warcry (Atk+), Gait of Gunnr, Elementless, Wyrm's Song (Crit+), Mimic's Mischief (if you get Curse remove it if possible, or just be sure to heal enough during the floors).
  • Then I normally spam Sortie,
  • Wyvern Strikes if the enemy is immune to Physical or weak to Dragon
  • Sweep if Zwei-Fencer and am running an horde dungeon (e.g. mystic or beast)
  • Osmostrikes 2 to deal damage and heal myself
  • Stun dart against mystic feather enemies (e.g. Fallen Realmshifter)
  • Diffuse Ward to recover mana and/or hp
  • Ward of Ortanite can also be used to get more ward turns or recover ward
